I have never encountered "assumed dislike of aliens" as an Imperial, not even as a cyborg Sith warrior, the most privileged of class combos you can possibly play (as cyborgs are treated exactly the same as humans, unfortunately). Quite the opposite. I encounter NPCs who dislike aliens, but none who are crew members -- and, in fact, the most loyally Imperial crew member whom I've seen so far (human Malavai Quinn) approves of helping out aliens within the Empire, and never shows the slightest racism himself.
The Republic is horrible to a Sith throughout the Sith's quests. Every time you meet a Jedi, it goes: Sith: We don't have to fight, I just want to talk. Jedi: DIE EVIL SITH OF EVIL Sith: Wait, but I'm not evil, I just -- Jedi: YOU ARE SITH AND I AM JEDI THEREFORE I AM PERFECT AND YOU ARE THE EVILEST SO YOU DIE NOW Sith: Would you shut up and listen to me?! Jedi: DIIIIEEEEE!!!! *attacks*
My Sith Inquisitor in particular hated Jedi with a burning passion by the end of Alderaan, and Jedi = Republic, no matter how they fake it. Plus you're at war with the Republic. The Republic is shooting at you. And the Republic is doing some very terrible things. You don't learn about the terriblest outside the flashpoint, but you learn plenty to have plenty of reason to despise them for being violent hypocrites on a self-righteous crusade.
Then there's the Jedi code. Which I find disgusting. Peace is a lie, there is only passion. :D
I think Agents may just plain have to be evil to a certain extent. I don't blame the writers for assuming you're very loyal to the Empire as an Agent, or able to fake it very well. Why else would you be an Agent? I feel so far in many of my Agent quests that my choices are between Lawful Evil (light side) and Neutral Evil (dark side). But I am surprised they force you to be racist, because that's the opposite of both Sith classes (the Inquisitor explicitly fights against racism) and the Bounty Hunter.
I've never played an MMORPG in which you were allowed to be not-loyal to your faction except Everquest 2. There, you can switch, but then you have to be loyal to your new faction. There are some things computer and video RPGs must assume about your character for anything you do to make sense.
